Valentine is in a New York penthouse. He has hired a young warlock, Elias, to raise the demon Agramon for him. Elias doesn’t know that the demon will not be contained with in his pentagram when summoned. Agramon attacks the young warlock right away. Valentine points out that he has the mortal cup and the demon must obey him.
Jace, Alec, and Isabelle return to the Institute after fighting a nearly extinct Dragonaide demon. The Lightwood siblings are excited that their mother, Maryse, and youngest brother, Max, are home from Alicante. She sends her children away and tells Jace to meet her in the library, all the while seeming emotionally distant from him. Clary hangs out with Simon in his room, trying to feel normal. Simon leaves the room when the movie Dracula comes on TV. Jace meets with Maryse, who cannot trust that he is not in league with Valentine. He tries to explain that he didn’t know his father was not actually Michael Wayland and that he is the same person he has always been. She doesn’t believe him. Clary finds simon in the kitchen and he asks if he seems different after the night at the vampire hotel. She indicates that he hasn’t and he kisses her. She doesn’t pull away. The phone rings and Simon picks up, handing it to Clary after a second. Isabelle is on the other end looking for Jace, who is missing.
Maia grew up with an abusive brother, Daniel. No one believed that he could do the things she said because he was so pretty. She was relieved when he died in a freak accident. A year later, she started dating Jordan. At first, everything was perfect. After a few months, he became possessive and controlling. She broke it off with him, but was soon attacked by a dog and swore she heard his voice. She wasn’t surprised when she became a werewolf. Afraid of what would happen if anyone found out, she ran away and found the Chinatown pack. she sits with many of the pack members at an underground werewolf bar. Jace walks in looking beautiful like the boys that had ruined her life, and he starts running his mouth. When her friend, Bat, comes in saying something killed a werewolf kid in the alley outside, Jace shows no interest in helping. He chides the werewolves on until they attack. Luke shows up and makes the wolves back off. He has heard what happened between Jace and Maryse and sends him to the office to talk. Clary and Simon are out looking for Jace when Luke calls to tell her he found him. He asks her to come down to the bar to try to talk some sense into him. When they arrive, Jace tells Luke and Clary that Maryse kicked him out because she can’t trust him. The two of them convince him to go back and talk to her, but he stipulates that they go with him. Simon waits outside the office for Clary. Maia comes up and starts talking to him for a little while. She wants him to tell Luke that Magnus arrived to check out the dead boy’s body in the alley.
Jace, Clary, and Luke arrive at the Institute. Maryse took Jace’s key, but he is still admitted when he puts his hand to the door. They find Maryse in the library talking to the vampire Raphael about the dead wolf. He says his kind didn’t do it and his projection disappears when Maryse dismisses him. When she recognizes Luke, they start talking about the past and their hatred for Valentine. She says that the Inquisitor is on her way because of all that has happened. She sent Jace away to avoid a trial (though she till doesn’t trust him). Jace agrees to stay and be tried by the sword (the second mortal instrument, which won’t let Shadowhunters lie).
Clary and Simon are at Luke’s place where she has been staying. They fill each other in on the days events and eat Pizza with Luke. Clary talks about getting marks and Luke suggests she goes through training first. He goes to another room and comes back with Jocelyn’s stele for Clary to have. Simon tries to encourage her to stick to a normal life and Luke wonders if that is possible. Alec comes to get Jace to take him to Inquisitor Imogen Herondale. He can’t hold back his sarcastic comments as she seems to already have made up her mind about him. She tells him that he will spend the night in the Silent City’s prison cells, which are generally reserved for the worst criminals. While cleaning up after dinner, someone rings Luke’s door bell. He answers the door and calls Clary over to meet Maia. Luke explains that she will be watching over the place. Simon is glad that someone will be keeping an eye on his “girlfriend.” Both Luke and Clary are a little shocked by the statement. Maia leaves and Luke goes to bed. Clary invites Simon to stay in the spare room with her.
Jace is in a completely dark cell chained to a wall by his right hand in the bottom of the Silent City. He starts hearing noises and then screams. Brother Jeremiah arrives, but falls down dead. Jace is able to grab his torch and shortly after a demon appears. He is uncharacteristically frightened. Clary and Simon make out on her bed. She goes to change, but forgets to take a top. When she returns, Simon is sleeping and Clary’s phone goes off with a text message from Isabelle. Jace wakes up to someone approaching his cell. Valentine appears wanting to tell him the whole story, but doesn’t have time. He leaves his son chained as someone approaches. Clary rushes to the Institute and Church takes her to Isabelle’s room. The Lightwood siblings tell her that Jace is in jail for mouthing off to the Inquisitor. They want her to convince Jace to show respect. There is a noise in the library. Alec and Isabelle leave Clary with Max while they go to check it out. Clary teaches Max how to read his manga. Alec and Isabelle return saying the Silent Brothers called for help. They intend to go since everyone else is investigating the murder of a young fey. Clary convince them to take her because she knows how to get into the Silent City. Isabelle asks her for her stele to give Clary some marks.
Clary leads them to the mausoleum with the angel statue that serves as an entrance to the Bone City. Alec offers his blood and the door in the ground opens. They head down to see blood, dead Silent Brothers, and that the mortal sword is missing. Clary instinctively knows where to find Jace and uses an intensified “open” rune to free him of the cell and his manacle. As the ascend out of the city and into the graveyard. There are about 20 Shadowhunters, including Maryse.
The young Shadowhunters try to explain what happened in the Silent City. The Inquisitor immediately starts jumping to conclusions, insisting that Jace is working with Valentine or at least knows his secret. While Maryse and the rest of his family tries to defend him, Jace starts fading fast. Alec requests help and the Inquisitor points out that the Silent Brother are dead. He suggests Magnus, who is already there. The warlock shows himself at Alec’s request and offers to heal and imprison Jace for a fee. Maryse agrees to pay and the Inquisitor agrees to the terms.
Clary and Simon meet up with Alec, who uses his key to get into Magnus’ apartment so they can see Jace. There is squabbling before they start discussing what is going on. Magnus suggests that Valentine wants to perform the Ritual of Infernal Conversion to change the sword’s power from angelic to demonic. That is why he needs the blood of each type of Downworlder child, and he already has two out of four. Isabelle calls Alec and tells them that the Seelie Queen has requested an audience with them in her court. Jace refuses to let Clary go without him, knowing how dangerous it is. Magnus explains that he has a loophole in his contract with the Clave. Jace can leave for a short periods of time if another Shadowhunter takes his place. Magnus obviously wants Alec to stay, and he agrees too. Jace, Clary, and Simon meet Isabelle at Turtle Lake. She leads them out in to the pond, scolding the boys for their bickering. She warns them not to eat or drink anything while underground and then has Jace step into the reflection of the moon. He disappears and Clary goes next. When she comes out into the underground tunnels. She is soaked and freezing so Jace stands by her until Simon comes down. Shortly after Isabelle arrives, their guide, Meliorn, comes to take them to the queen. They sit and are brought drinks. Clary plays with a flower petal in hers before Jace warns her not to drink it. He charms the queen and they come to an agreement. If he asks Valentine what blood runs in his veins, the fey will help the Clave when Valentine makes his move. As they get up to leave, Clary finds that she is stuck in the room. A pixie had bitten her finger that touched the drink and she sucked the blood, ingesting the juice in the process. Jace refuses to leave without her and asks the queen what she wants. She wants Clary to kiss the one she most desires. Jace kisses her, both pained that they can’t be together. They leave and as the Shadowhunters decide what to do next, Simon storms off.
Back at the Institute, Isabelle goes to shower and change. Jace intends to do the same and drags Clary with him to give her dry clothes. When he goes into the bathroom, she tries to call Simon. Jace comes out and catches her in the act. He explains how he feels about her, but Clary tells him it is impossible for them to be together. Jace suggests they hide their relationship. Clary admits that she loves Jace and wishes Simon was her brother instead of him. They can’t change it and their friends and family would be disgusted. Jace puts the emotional walls back up and goes back to being a jerk. Clary falls asleep on Jace’s bed and when she wakes up, Jace is sitting in the chair beside her playing with a piece of the portal that was trapped in the broken mirror. The door bell rings and the three Shadowhunters there go to answer the door. Raphael is there with Simon in his arms. Simon came to the hotel to see if he was turning into a vampire. Raphael saved him and brought him to the Institute. They will have to decide whether to let him turn or kill him. Raphael explains that he has to be buried and then dig his way out, or he will stay in this not-quite-dead state. Clary wants to find a Jewish Cemetery and be there when he wakes up.
Jace drags Clary away while Raphael buries Simon. She blames herself for the whole ordeal and Jace tries to make her feel better without any success. Magnus and Alec arrive with blood and they all go to watch Simon rise. When he makes his way out of the ground, Clary runs to him. He attacks her, and Raphael throws him back, offering him blood packets. As he messily drinks the blood, Clary runs away to vomit.
Clary goes to see her mom at the hospital, and even though she is unconscious, tells her everything. Luke overhears the one-sided conversation. On the way home, he tries to reassure Clary that it isn’t her fault and Simon makes his own decisions. He is on the front porch when they get home. Luke leaves to give them some privacy. They start talking about Simon’s options of telling his family when they hear a crash. They look out the window to see Luke’s truck had run over a Dravak demon (usually a spy) that attacked Maia. He brings in the injured werewolf. She has poisonous needles stuck in her arm from the demon. Luke starts to take them out and Simon and Clary go call the Institute for help.
Still trying to avoid Jace, Clary hands Simon her phone and has him call. He hears the worry and desperation in the Shadowhunter’s voice when he thinks Clary is finally calling him back. Simon tells him what is going on and Jace becomes cold. He says he will bring Magnus and Alec. Simon goes to check on Maia and Luke has gone to park the truck. He goes to get her a glass of water, but when their hands touch, she realizes he is a vampire and starts trying to fend him off. Clary runs in with a dagger and pins Maia’s sleeve to the couch. Maia explains that it is in their blood to hate each other. Jace walks in with Magnus and Alec close behind him. Magnus goes to work. Jace, Clary, and Simon go out to find Luke, who has been gone too long. They find him on the river bank, attacked by two Raum demons. Jace takes on one. The other demon attacks Clary while she tries to decide whether to help Luke or Jace. The demon is on top of her and starting to strangle her when it suddenly starts running away. It disappears into the river. They get Luke inside and Magnus helps him too. The warlock mentions that they shouldn’t be calling him so much as he is expensive. Jace points out that he is dating Alec. Alec tries to deny it at first and is hurt that Jace is happy for him. They all stop when Luke wakes up. He insists on sleeping on the couch while Maia is in his bed. Clary goes to the hall to get blankets for him. Jace comes along, angry that she is avoiding him and that he can’t make himself hate her. He points out that he tells her how he feels, but she doesn’t tell him anything. Clary is about to when Simon finds them. He leaves and she goes after him. He knows she loves Jace and can’t be with the vampire that loves her right now. She tries to get him to stay, but he can’t. Magnus and Jace stay, but Clary goes to bed.
Jace makes a phone call and then heads outside to meet Raphael who brings him a vampire motorcycle. He takes off into the night and lands on a ship. There is a door and he opens it with a rune. Clary is inside, reaching for him as though she is dying (though it is really the demon of fear, Agramon). He runs to her and passes out. He wakes up on the deck of the ship. Valentine is there to greet him. He explains that he has a higher purpose and so does Jace. With the mortal sword half turned, Valentine is already able to gather a demon army which he shows to Jace by handing him the sword. He plans to overthrow the Clave and then order the demons to kill themselves. He asks Jace to join him and in exchange, Valentine will ensure no harm will come to his friends. Jace thinks a minute before coming up with his answer.
Everyone starts waking up and gather in the living room. Jace and Alec come inside together. Clary tells everyone she thinks the Raum demons were scared away by the marks on her arms. No one seems to recognize the runes. She tells them her theory about being able to write unknown runes (because of Valentine’s experimentation on her). Jace suggests she try “fearless” as there isn’t a rune for it. She draws it and he applies it to Alec’s arm. The Lightwoods, Robert, Maryse, and Isabelle, come in with the Inquisitor. Seeing his opportunity to test the rune, Alec marches up to his parents to tell them about his relationship with Magnus, who makes him pass out before he can tell them. The Inquisitor, Imogen, takes the mirror piece from the portal Jace has been carrying around. She smashes it to reveal a piece of paper with a tracking rune one it. She knows Jace went to see his father. She uses a rune to bind his wrists and warns the others against defending him. Everyone is shocked when Alec agrees with the Inquisitor. The Shadowhunters leave.
Luke and clary have no idea what to do. Maia sneaks out the window and starts heading to Simon to apologize for her behavior the previous night. Someone is following her and she turns to see her dead brother. Valentine calls off Agramon before the demon has a chance to kill her. He asks her age and after he hits her, she tells him she is 15 (still considered a child). Back at the Institute, Imogen puts four seraph blades in the ground around Jace. He is trapped until she removes them. The Inquisitor wants to trade Jace for the mortal instruments. Jace tries to tell her Valentine’s plan and that his father will never give up the cup or the sword. She leaves him saying Valentine should hold his dead child in his arms. Luke discovers that Maia ran off to “make amends” with Simon. Clary calls him to see if she is there. He says she isn’t and it sounds like someone is trying to break into his house. Alec comes to visit Jace in his training room prison cell. He agreed with the Inquisitor to get her to trust him. they think her vendetta against Jace is personal. Jace explains that he told her Valentine’s plans and she didn’t believe him. THey decide to get more information from Luke. Clary is still on the phone with Simon when valentine comes for him. Without anyone to stop him, he takes Simon. Alec brings Jace an apple and an unlocking rune. He uses the rune to get rid of his wrist restraints. Alec points out that there isn’t a top to Jace’s cage and has seen him do some impossible things. Jace throws the apple at the wall and it explodes. He thinks of Clary’s impossible ability before he jumps.
Clary and Luke rush over to Simon’s, but everything looks normal. Clary finds her friend’s phone with a text message saying he has them all, meaning Valentine has the Downworlder children he needs to complete the ritual. Clary realizes that Jace must have done something to make Valentine go after their friends. Alec brings Jace to Isabelle’s room. They bandage his wrists from the rune burn and start planning what is next. Isabelle calls Clary, who immediately informs her about Simon. Jace takes the phone and tells Clary to pick him up at the Institute. Leaving Alec and Isabelle with instructions to convince the Inquisitor to bring as many Clave members as possible when her plan fails, Jace leaves out the window. Simon wakes up restrained on Valentine’s boat. Maia is there and apologizes for the way she treated him. he doesn’t tell her why they are there because he doesn’t want to scare her more than she already is. As Luke and Clary wait for Jace, they see movement on the roof. When Clary realizes it is Jace, she runs to him. He steps off the roof and lands right in front of her. The guards spot them and they run back to Luke’s truck and drive away. Simon and Maia have a bonding moment. Valentine walks in and starts to mock them. He blows silver powder at Maia and then turns to Simon, asking him for his last words. As a vampire, Simon can’t say God’s name (and therefore the words he wants to), so he says Clary’s. Valentine cuts his throat.
Clary gets a text with an address of where they are supposed to meet Magnus. Jace explains the plan he made with the Lightwood siblings and further tells them his own plan. He wants Clary to put the fearless rune on him so he can defeat Agramon. Luke is hesitant to let either Jace or Clary go to Valentine’s ship. Luke tells them about Stephen Herondale, Imogen’s son. He was meant to be Luke’s replacement in the Circle after he turned into a werewolf. Valentine convinced Stephen to divorce his wife (Amata) because of undesirable family connections. He remarried Celine, who killed herself while eight months pregnant when Stephen died. Imogen lost her entire family and blames Valentine. When Magnus arrives, Luke takes him to the truck. Jace has Clary mark him with the fearless rune while they are alone. Isabelle busts into the library with Alec following, not wanting to miss Valentine’s reply to the Inquisitor’s offer. As Imogen is about to scold them, Valentine’s projection appears. The Inquisitor is shocked when Jace’s prediction comes true and Valentine rejects her offer, leaving his sone with the Clave to be executed. She also learns that he offered Jace to join him and he turned him down. As the truck approaches the ship, Jace can feel the fearless rune working. He lightly kisses Clary before they start fighting off flying demons. Clary is carried away by one. Magnus stays in the truck to keep the wards on the ship down. Jace and Luke jump into the river to swim to the ship. Imogen comes to the realization that she made a huge mistake. She played right into Valentine’s plan and now they don’t have time to call the Clave for backup. Maryse takes over control and tells everyone, including Imogen, to prepare for battle. She demands that her son, Jace, be released. Alec tells them that isn’t necessary.
The demon flies Clary into the ship and drops her in a dark room. Maia is there and tells her that Simon is dead. Jace and Luke make it aboard the ship and are quickly surrounded by demons. When Jace refuses to back down, Luke realizes he used the fearless rune. Clary uses her stele to melt a hole in the wall. Maia makes it through and lands on a catwalk below. As Clary starts to follow, Valentine pulls her back in. She looses her stele and he calls a demon to fly them out of the room. Jace and Luke do pretty good against the demons until an Oni demon jumps at them from the roof. It breaks Luke’s leg and Jace is out of weapons as more demons decide to attack from above. Shadowhunters arrive to help and the Inquisitor asks Jace to go with her. The demon takes Valentine and Clary to a different room that contains tubs of Downworlder blood and the sword. He tries to tell her that her situation with Simon is the same as his situation with Luke. Clary points out that he doesn’t understand love. Valentine throws her love for Jace at her and he knows loving her is his son’s greatest fear. Imogen points out a scar on Jace’s shoulder, inquiring about how he got it. Jace doesn’t know and it itching to get back to the fight. The Inquisitor apologizes for how she treated him and is surprised by something about him. Jace gets annoyed and goes to rejoin the battle. A demon show sup from no where and is about to stab him with its tale when Imogen takes the blow, throwing her knife to kill the demon in the process. She whispers something to Jace as she dies, but he doesn’t have time to understand the message. Alec and Isabelle greet Jace, but Isabelle is badly hurt. Alec gets her off the ship while Jace faces a huge demon. When Alec comes back to help, the demon throws him overboard as the floor collapses under Jace.
Valentine tries to reason with Clary. He tells her about Downworlders that are worse than demons and the Clave’s law stating that a Shadowhunter’s life is always worth more than a Downworlders. She has trouble arguing against his points of the Clave’s corruption. Jace finds Clary’s stele when he lands inside the ship. He hears someone approaching and looks around for something to use as a weapon. He sees Valentine come out of the darkness. Magnus pulled Alec out of the river and onto the truck. At first, Alec is eager to get back to the fight. Magnus points out that he can’t help him. Realizing that Magnus is a key part of their fight, he offers the warlock his strength. Valentine approaches Jace, saying he is just like him. Jace grabs a metal strut and stabs the demon. Agramon and watches his father’s likeness vanish. Jace follows a trail of blood to find Simon’s body. He flips him over and realizes he isn’t dead. He gives his wrist to Simon to let him drink his blood. Simon throws him against the wall and goes for his neck, having to stop himself from draining all of Jace’s blood. They start off to find Clary after Jace heals himself. Clary grabs the mortal sword to try to fend off Valentine, but she can’t hold it. He has it to her throat when Jace and Simon find them. As Valentine tries to convince Jace to kill Simon rather than have his blood in the vampire’s veins, Jace throws Clary her stele. She draws the open rune on the ship. It bursts apart and she is dragged out into the river. Nixie hands (Seelie Queen’s aide) grab her and she wakes up in the truck bed with Luke, Simon, and Jace. They explain that her rune saved the surviving Shadowhunters. They start driving and realize that the sun is rising. Simon declares his love for Clary, expecting to die, but is perfectly fine in the sunlight. Jace packs his room at the Institute to move in with Luke. Maryse comes in to apologize for how she treated him. She was scared of him, but still wanted to protect him. He eventually decides to stay.
Clary is sick from exhaustion for a while and goes to visit Simon as soon as she’s well. He breaks up with her, knowing he wants someone who feels the same as he does. Luke picks up Clary and they start going to the hospital to visit Jocelyn. Clary asks about his feeling for her mom. Luke admits that he loves her, but doesn’t think she feels the same way. Clary doesn’t think Luke is right about that. She decides that she needs to tell Jace how she feels. He tells her that she was right about their feelings for each other hurting their loved ones. To Clary’s disappointment, he agrees to just be her brother. When Clary arrives at the hospital, a Shadowhunter named madeleine is there to tell her that Jocelyn’s condition was self inflicted to prevent Valentine from getting information. She also knows how to wake her up.
